I moved my bbs to a linux system because the harddrive I had used with
Windows was failing. I recently noticed that a lot of files in the file
areas are bad. I am looking for a script or info on writing one to:

Check through the filebase (multiple directories and files) and then
rename it and/or move to another directory so I can try to find them
on the web or something and get them again.

So far I am googling through bash websites and seeing what i can find.

Any tips?

End-of-central-directory signature not found. Either this file is not
a zipfile, or it constitutes one disk of a multi-part archive. In the
latter case the central directory and zipfile comment will be found on
the last disk(s) of this archive.

Ah, it looks like the zip archives got corrupted. And they were likely that way before being put on the Linux system, considering what you said about he harddrive failing... (If you haven't already tried it, the "-F" option might be useful with the problem files. Only test that with copies of the files, though...)
